Installing Today’s Hybrid Pistol Offense Run & Pass from Top to Bottom

We had a problem this year with the invert read on the TE side. We had a hard time telling the difference between a TE release for a pass and when he was releasing to block an inside LB. We left the flats open too much because we were very aggressive with the invert to the run. I couldn't find a stimulus response for this. How do you teach them to differenciate the read?
2 possible solutions I was thinking are:
1. We need to allow the invert to sit for another moment to get a better read.
2. We didn't do a very good job of incorporating backfield flow into the read and kept our eyes on the TE for too long.
The way I looked at it was that the TE was leaving the LOS which implies either a pass route or the TE blocking Sam. That is where our problem is at. I'm not sure if I need to have the OLB get his eyes quicker to the backfield or if he needs to bounce and take an extra moment to get a better read. Our defensive philosophy was that we should get our eyes to the backfield after the first step of the EMOL. Is that reasonable? Or should he be able to sit for a split second longer, get a better read, and expect the Sam and/or End to get over the top of their blocker?
